The following link has some good info on the matter. From what I understand it is simply because the fasting of Wednesday and Friday is on level with the fasting of the Great Lent where we do not eat any fish. This is the Apostolic teaching.

Dear Andrew,
I haven't read the link as yet, but I came to learn recently that fish was allowed till recently, and then the decision was taken to stop that.

Nobody can dispute that fish was allowed until recent times. In fact it was only during Pope Shenouda's time that fish on Wednesdays and Fridays was banned. Looking into history and teachings from the fathers it does appear that this was always the case. As I say the emphasis is on the fact that Wednesday and Friday commemorate two very important events in the passion of Christ and therefore no fish should be eaten just like there is no fish during Holy Week. There is a counter argument against this that as they only commemorate events of the Holy Week and we are not actually in the Holy Week then fish should be allowed as the fasts should not be of the same degree.
